My 2 year old daughter is a thumb sucker. Neither of my other 2 kids ever sucked their thumbs so I am not familiar with this issue at all but she has developed a rather large callous on the top knuckle of her thumb. She doesn't suck her thumb during the day at all, only when she lays down to nap or go to bed. Will this callous go away on its own or is there something I need to do to make sure it heals properly? I don't mind her sucking her thumb at this point because she only does it to fall asleep so, please, no "stop the thumb-sucking" answers.

The callous won't go away until she stops sucking her thumb. It's because of the constant pressure and moisture that it's there (kind of like a wart).
If it's not infected and not bothering her then you don't need to treat it.
It will go away eventually...
But not until she "kicks the habit" :)
And it's not an easy habit to beat.
My friends little girl only just learnt to stop and she's 7.
It was like an addiction for her.

If you're not worried about the thumb sucking then don't worry about the callous either. As long as it doesn't get in the way of the mobility of her thumb just treat it like...well, like her thumb. It will go away once she stops.
