You can be flagged and barred in Iraq. That is the bottom line. If your CO signs off on it and your 1SG blesses off on it, you are one or the other, or both.
I've seen plenty of people get nailed for being overweight or APFT failures (which really hurts when you're trying to re-up in theater for a higher bonus).
No one in any Chain of Command would bless off on a Memorandum for Record authorizing APFT failures. If you take this to JAG, chances are you will be laughed out of the office. If you try to take this to S-1 for an inquiry, they will likely laugh you out of the office.
All you need is 60% in each event, so just try your best. You can't be flagged for not meeting unit PT standards of over 60%.
And if you actually by some miracle find a Reg that gives you a bye on APFT failures? Post it. I'm sure there are hundreds of people who would love to know.

You can be flagged for failing an APFT in a combat zone ...it is a recent change due to a policy letter from the theatre command level. if you failed an APFT in a rating period it is the rater's choice whether or not to place that information, in bullet format, on your NCOER... remember, you are expected always be able to pass an APFT

Why are you worried about this? It you passed a PFT before going to Iraq, I would hope being in a combat zone has not degraded your ability to pass another one, if so what is wrong with you and your unit? Use the gym on your free time if you need to.

There is not one. As long as you are not in a "red zone" you can run all day, so suck it up, put on your NBC suit, lace up your boots, and get in formation.
