I think it's because we need labels and categories to describe things. This is not a bad thing as such, but it is bad when a labelization is taken unreflected. This is what we call a prejudice.
It is, to put it simply, easier than to bother thinking for oneself.

I don't really have an answer for you but I'd like to offer this thought ... I think Prejudice, Bigotry, & Racism stem from being uneducated, disinformed, and in some cases, unfortunately, real-life experiences - negative ones...
It's so much easier for us to avoid things that are alien to us, or have caused us discomfort, rather than approaching the subject in a positive+objective manner - because the latter can make us feel vulnerable, exposed.
We like to be comfortable - it's in our nature, and until we (as a society) change our attitude... so will Prejudice.
