He didn't take anyone's seat, he booked the plane. It was Richie Valens and the Big Bopper who took the seats of Jennings and Allsup. (and I never knew the plane was called Miss American Pie !)

A plane was booked to allow certain performers to get 'ahead' of the rest so they could get a good nights sleep. The others would catch up by coach & busses.

I saw a programme interviewing one of those involved in the show. Apparently Buddy Holly quipped to one of the people on the bus 'I'll get ahead of you and have a great sleep - Hope your bus does't crash!' to which the guy replied (Jokingly) 'You total git - Hope your plane crashes.'

The poor chap said that those were the last words he ever said to Buddy Holly and he spent the rest of his life feeling guilty about what he said.

He took his own seat. Ritchie Valens was the one that took someone's. Waylon Jennings was the one that would have died.
