Draw a diagonal square around marbles 2, 4, 5, 6, and 8. (Hope that's clear.) Then draw a smaller square just around marble #5 that whose 4 corners touch the larger one. This will separate all 9 marbles.

It can't be done with just two squares. You can do it with 2 rectangles. Draw two 3 x 1 rectangles in the form of a cross, so that the middle marble is enclosed in a square.

I removed my answer because:
BIRDWOMAN IS EXACTLY RIGHT!!!
Find the center on each side of the square box and connect the dots to form a square that looks like a diamond. Then find the center on each side of the smaller box (diamond) and connect the dots to form a square in the center.
