For a refund, he agreed and said that I would be receiving a return shipping label soon and once I return the violin my money would be refunded. A few days later I got another violin from them and for some reason my money was refunded. Now on My Ebay it says Pay Now beside the item. What do I need to do?

Sounds like he sent you a replacement for the violin and returned your $$ for the first one. It would appear you need to pay for the replacement.

If the seller says that they will replace it for free if its defected than don't pay the money. DON'T PAY DOUBLE THE PRICE.
