Say that 2 players have flushes. One has A, Q... and the other has A, K.....Are both hands considered equal since both are A high? Or does the A, K hand beat the A, Q?

Technically, the flush ace high win belongs to the player holding the next highest card so the AK would beat the AQ . However, if someone has a straight flush without the ace on the board being needed to complete their hand, that person would beat any other flush. Any truely professional poker site will follow those rules as does the WSOP, but I play on several different sites and if the flush is on the board (the flop, the river, and the turn all being the same suit and the ace being one of those five cards), some sites will split the pot 50/50 to both players, however that technically, is incorrect and very confusing. I have found that I often have to check the rules as they are listed individually for each poker site. For some reason there are a few sites that vary with this rule which makes no sense to me at all but it is their site, so their rules apply to their site.

P.S> In holdem they can both have an ace high flush if the ace is one of the 5 cards on the board. Think before you answer.

Well, it is impossible for both players to have Aces and have them play in a flush (unless it is 5 card draw or stud, but it doesn't sound like that) but if it were AK would win since flushes are the highest five cards. If the top card is tied you go to the second highest, then the third highest until you find a winning card in the flush. the A,K beats the A,Q because the King is higher than the Queen. But since they both have a flush, I'm pretty sure they split the pot.
