Erm could genetically engineer a virus that only affects rats...., but that'd probably be risky because it could mutate and wipe humans too....
Pour tonnes of rat poison into the sewers, and have teams to go round killing rats on sight, theoretically pouring poison wouldn't hurt humans unless they had a habit of drinking sewage...
