Fears are usually named by latin roots.
The latin root of "dino" is, according to wikipedia (though wikipedia is weak source to cite, I know) "terrible/fearfully great."
Since phobia means fear, that means dinophobia means the fear of the terrible or fearfully great. I'm want to say that the second is correct, since the root doesn't tell us much; "dino" has nothing to do with "dinosaurs" except as a description of their possible size.
