Invasive predators. You need to look for other physical clues.

In my neighborhood that means wasps. If you think this is the case, get a whole bunch of plastic water bottles, the 8 or 12 ounce size, and cut them in half. Screw the cut halves into the ground over each hole. (If using the top half, make sure the cap is on) I also use the glass tops from old Yankee candles, and the smallest size canning jars. .

Your yard will look like another planet, but in 2 weeks you can take them all away. Save them for next year.

For the rest of the summer, keep at least one trap out there. You can make your own trap with a 2-liter soda bottle. Cut off the top about 3 inches down and invert it. Pour in some fruit juice and just leave it out there.

Go in side the shed in day light and patch from inside all the holes there used to be a product tar backed on side you peeled off the backing and stick over to cove the hole i used to cut to size to cover holes 1 inch square but the iron was sound was 2nd hand off a roof nail holes not rust holes, there is a product made by 3 m aluminum roll 2 inch wide but not tar backed but has adhesive on underside if not rusted around hole might do it. If all the roof has rust holes then to far gone and wants replacing. If it was my shed i would make a new roof 2 nd hand roofing as long as not rusted will be cheap if the roof wont stand your weight then needs replacing.for sure. If its one of these thin gauge prefab tin sheds that you buy will have to lay new roofing above the old and bolt through put wood across longest length 2 or 3 lengths across depending how big the other side is and nail or tec screw into wood then attach right through the original tin roof with bolts at various points to secure will need ply or similar on inside to spread load.when tighten nuts need someone up top at same time also. above will not be necessary if it is a tin roof on a wooden frame shed if so can remove tin and just replace as normal.
