Hi this is my answer to a similar question some time ago:

Below are some of the hotels people have recommended me:

Many locations, some branches are very new, Yen8000-9000 for a double room - http://www.toyoko-inn.com/eng/

In Tokyo Shinjuku, VERY central, great nightlife, Yen13000-14000 for double room -

Traditional ryokan in Tokyo, Yen12000 for 2 to a room -

For airport transfer, I recommend you take the Airport Limo bus service. They stop at many hotels (eg Keio plaza & Hilton in Shinjuku) and train stations. Check out the website below for more details:

You may want to drop the hotel an email to ask exactly which stop you should alight or just ask the Limo bus counter girls at Narita airport.

I stay at the Odakyu Century Southern Tower. It is located right outside the Shinjuku Train/subway Station gate (South exit if I remeber correctly) From Shinjuku station you can catch all major train lines, subways, or Bullet train & express trains. I recommend booking through Wireddestinations.com I have used them several times and they are very easy to deal with and reliable. The hotel is located on floors 19 and up of the Southern Odakyo Tower. There are several shopping centers and restaurants located in the surrounding area within a short walk. Lastly the "Airport Limosine" bus drops off about a block down from the hotel (all day long) or right at the lobby downstairs for special time express service. It will pick you up or drop you off from either terminal at either Narita airport (International)or Haneda airport (domestic). It's around 1200 yen one way which is about $11 or $12. The hotel lobby can even sell you a return ticket at checkout to head home. It is a very good hotel, centrally located and has a great view. It's only a few stations from Roppongi area, Meiji shrine, and many great tourist sites.

Ryokan Kangetsu is cheap at 6700Yen a night and a little more for twin bed.
Do a google search for it, but it's accessible easily by trains.
Just take the Narita Express to Tokyo Station, then from Tokyo to Kamata, then Kamata to Chidori-cho. The hotel is literally a hop skip and a jump from that little station.

You have some excellent suggestions here.

Here's some more help:

Narita Transfers:http://www.narita-airport.jp/en/access/bus/index.html

Hotel and Accommodation Budgeting:http://www.cheaperthanhotels.com/Japan/Tokyo/

Use the sort tool to arrange by price, location , star rating and then look at the images and descriptions to help. For last minute hotels, look deeply behind the results to see what free inclusions are being offered. You should find plenty of hotels below 10,000 yen.

I hope that helps - good luck with your plans.
