I have a 2002 honda 954 RR with a exhaust and K&N. What Power Commander would be best?

Go with the PCIII-USB.. it has options you can unlock with software the the PCIIIr does not offer. Plus other modules can be connected to the PCIII-USB that the r doesn't offer.
