You need to head to celadon city and go to the game corner. Defeat the rocket in back and press the button behind the poster. Then head down the stairs. Defeat the rockets and face giovanni and he'll give you the sliph scope.
Head back to Lavender town and use the scope to unveal the ghost to be Marowak. Defeat her and proceed up the stairs. Face the rockets here and approach Mr. Fuji. Back at his house, he'll give you the pokemon flute.

you find it in lavender city. first you need to get the silph scope from safron city the team rocket place. When you have that beat all of the team rockets guys in that tower in the top right of lavender city. You do this to save mr. fuji. When you save him he gives you the pokemon flute

I think that you get it when you're on some ocean docks, but I'm not 100% sure
