Brainwashing instills ideas and beliefs while manipulating involves temporararily trying to change the ay someone things which he is bound to realize later.

Manipulating is to give you false ideas and information to fool you into doing something which you would not have done if you knew better.
Brainwashing is to convince you to change your principles, concepts and ideas so you'd eventually believe in something which you had not believed in before and act accordingly.

"Brainwashing" is deeper because a person's values, belief systems... are being reprogrammed by someone else. "Manipulating" is when someone just uses a crafty bit of persuasion to maneuver someone. They both are controlling, but brainwashing is a deeper and more powerful level of control.

Brainwashed- Drilled in to one head, over and over. Taught and enforced upon on daily basis.
Manipulate- To make one do by corrosion them, pushing one in to something they wouldn't normally want nor do.
Egging them on, on. Until then finally they mostly end up doing the deed with quilt of knowing not right.

Although similar activities, they differ thus: When I brainwash you, I alter your mind for the long-term; when I manipulate you, it's for a temporary purpose. They often overlap.

For starters- there is no such thing as actual "brainwashing"- the original Manchurian Candidate film and Cold War Propaganda hyped that all up- it's never been done though its been tried.
