I had someone run codes and said I had a misfire. I replaced the coil box, plugs, PCV valve, and wires. It is still shaking badly. I checked the spark plug in the #2 cylinder and its black as coal. The rest were not black. What could be wrong. Four years of auto mechanics in high school and still the computers get me.

Sounds like a bad coil somewhere. Last week I washed down the engine in my Escape, following morning I started her up and engine was running terribly. Hooked up my Xcal2 and pulled out a dtc code relating to my #5 coil. Upon further investigation I found my coil was soaked with water. Once I cleaned and dried 3 front coils and plugs I applied some dielectric grease and engine runs perfect ever since.

Black as someone said is too much fuel... I've seen some where the fuel injector gets stuck and overcharges the cylinder to the point that it will lock the motor. Famous on 2004-2006 f-150s with the 5.4 but there have been cases of others causing the same issue. Also mechanical issues such as exhaust valve not opening will cause same issues too.. need to pull a compression test to make sure....

Also what are you calling number 2? Ford has a weird numbering system with number 2 being the second one from the front on the passenger side (Most people are more familiar with chevrolet's numbering that's why I ask)

Please tell us the year and engine to help better...

you did not say what year...and each cylinder in the 4.6 and 5.4 litre v-8 has individual coils that are known to go bad would be my first check... you can do this by installing a new
spark plug and trading the #2 cyl coil with #1 cyl coil and if the miss moves to the other cylinder you have found your problem if it continues to remain in #2 cyl then you may have a bad injector or the connector to the injector....providing that the cylinder has compression (appprox 150)...most likely it is not a computer problem...everyone likes to blame that which they do not understand...most computers that are replaced are not the problem....most often it is connectors/pins that are not making a proper connection.. good luck...

Black plug means running rich or no spark. Test and see if the plug is actually sparking, if it is test to see if the injector signal wire is grounded. This will hold the injector open. If all checks good suspect a stuck or leaking injector.

replace the spark plugs,
it may also be a problem with fuel rails.

if it's vibrating when you'r running you should check your flywheel. you get vibration because it's bended.
