I know you burn off calories and fat, but do you burn off protein and other vitamins?

No, you don't. There three kinds of macro-molecules that make up your body and energy. Carbohydrates, Lipids (fats), and Proteins. Carbs are energy that is available for "fast energy" or energy you can use right away. When your bodies stores of carbs is exhausted, then you use Lipids. Lipids, or fats, are energy stored for longterm use. Only after you are out of carbs and lipids will you burn proteins. That is why Anorexic People have frail hair and fingernails, because they have to burn the proteins that make-up hair, muscele and nails.

yes...the body is always metabolizing substrates from amino acids, glycogen and fatty acids for use as energy. in a normal metabolism about 10-15% of the daily energy requirements are derived from amino acids. when the body is in a catabolic state this number is much, much higher. this is why it's always important to consume regular meals to keep insulin levels low and steady which keeps the resting levels of the catabolic hormone cortisol low. cortisol levels are increased during exercise this is also why carbohydrates should be consumed with protein after exercise to cause an increase in insulin which causes cortisol to decrease
