It means they get something in the air to intimidate the craft and find out what it's doing in that area. They can guide it to an airfield, get it out of the area or just blow it out of the sky. When an aircraft is where it shouldn't be all hell breaks loose. Aircraft carriers send planes to deal with it

To challenge an air craft means to ask for its crew to identify itself and its reason for being where it is (usually when in an area it shouldn't be). A no response is reason for aggressive action by our fighter jets/ground to air missiles.
