There are 4 restaurants in the city that vie for the best. All are extremely high-end ($200 per person or more).
Charlie Trotter's in Lincoln Park
Alinea in Lincoln Park
Tru in Streeterville (River North)
Arun's in Albany Park

In the suburbs, there are a few as well:
Gabriel's in Highwood
Carlos' in Highwood
Le Francais in Wheeling
Tallgrass in Lockport

There are many other great restaurants, but for "the best" it is hard to beat the 4 Chicago restaurants that I listed.

The best new restaurant in the western suburbs is Niche in Geneva, IL. It's a small, intimate place, with an innovative menu. It was started by a number of former employees of the great 302 West in Geneva, that closed down a short while ago. As far as Chicago goes--it depends on what kind of cuisine/price range you're looking for.

If you like Irish food, I'd recommend Mrs. Murphy and Sons Irish Bistro at 3905 North Lincoln Avenue; 773-248-3905

This handsomely redone funeral parlor looks like an Irish pub that swallowed a French bistro. A big U-shaped bar stocked with scads of Irish whiskeys welcomes imbibers, and comfy banquettes with dark wood tables beckon diners. The executive chef, Jeanne Carlson, uses Irish dairy products: butter for terrific brown soda bread, organic Irish white Cheddar for a take on French onion soup made with Guinness, and Irish cream in bread pudding. Monkfish wrapped in crispy pancetta with cauliflower gratin makes a strong case for modern Irish cuisine, while lamb dishes cover the British Isles, from a hearty shepherd’s pie to elegant grilled lamb chops with rosemary onion jus and wild mushroom bread pudding. Either is perfect with a glass of Scottish Old Engine Oil ale.

If you are looking for Greek food then go to a place in Des Plaines named Mikino's. I think it's on Golf Rd. In Chicago if you are looking for a great italian beef sandwhich go to Roma's it's on Cicero Ave and Hutchinson about 2 blocks south of Montrose. Hope this helps.
