Like the last guy said, there are no trains directly to La Guardia. The first person was mistaking it for JFK. There are only buses to LGA. Buses run 24 hours, but at that hour are going to be spaced out time-wise. Check www.mta.info for the M60 bus to LGA from Manhattan. It runs from around Columbia U, all the way across 125th St, through Queens, to LGA. It takes a long time. Say about 45 minutes to an hour that early in the am. You can get to bus stop via the 1,2,3,4,5,6,A,B,C,D trains. Again, that early in the am, the trains run much less frequently as well. Depending on where you're coming from, prepare for a long trip. I've done it many, many times back when I was at CU and broke. My advice, if you have the cash, take a cab, or even call one of the airport shuttles. Saves a ton of time and hassle.

Yikes, there is no Air Train To LGA.
Public Transportation options at 4AM are a bit limited. Check the Bus schedules at the 74th street, Jackson Heights Bus Depot. You can take the E and F train from Manhattan to Jackson Heights, Queens.

Yes! Not so frequent of course. There is no direct train to La Guardia but there is a very quick option. Air Train off peak hours runs from there every eleven minutes. Buy a metro card before you enter for ten dollars and your fare will be five plus you get a bonus for your card. Take the train to Jamaica Station. There are two train options. Ask if the LIRR to 34th St Penn Station is arriving soon, it is the fastest train to Manhattan, buy a city fare ticket at the machine for three dollars otherwise you pay a higher fare for paying on the train. If you can't wait take the E train to Manhattan, pick the stop closest to where you are going and use the metro card you bought for the first train.
