Could be gum disease I would start using peroxide and baking soda around my teeth and gums Then like you said you could be just not feeling well because of your wisdom teeth. I think you should try and see a Dentist for real answers.

Gum disease is the most common chronic disease in humans.
Start with the obvious: Good oral hygiene. Brush at least twice a day AND floss EVERY DAY. Also use a mouthwash like scope or listerine.
If your gums bleed when you floss, that is a sign of gum disease. Do not worry much about it, the more you floss, the less you will bleed as your gums heal.
If that does not help after a week or so, go see a dentist. Gum disease can lead to tooth loss in a hurry.

If they are sore in the back where your teeth come in, then it's probably because of your wisdom teeth.
If it's all over your mouth above and below your teeth, it's gum disease and you need to see a dentist ASAP.
