The best breakfast in New York is Norma's in Le Parker Meridian Hotel on 57th Street. The food is wonderful - it's an expensive breakfast.

I like the Brooklyn Diner (not really a diner, just looks like an upscale diner) - they serve a good breakfast - it's not cheap.
Forget eggs and pancakes and cereal - get the lemon meringue pie here - it's out of this world.

Back to realistic prices for breakfast:
The Applejack Diner on 55th and Broadway
The Moonrock Diner on 57th and Eighth
In Greenwich Village, The Village Den on Greenwich and 12th

I would say Clinton St. Baking Company which is on Clinton St. off of East Houston st. They have all kinds of baked goods that are made on the premises which are really good. But the reason I go out of my way to eat breakfast there is the Banana Walnut Pancakes. They have sliced banana in the pancake and are topped with sweet walnuts. They even melt the butter and maple syrup together. It's just warm sweet goodness. They have them in Blueberry also. Their French Toast topped with sauteed fruit is good too as well as their omlettes. I have never had a bad breakfast there.

As long as it isn't a weekend there are loads of places to go for great breakfasts.
on the upper westside i recommend Popover's Cafe, French Roast, Sarabeth's (also on the eastside), downtown Pastis, Clinton Bakery, around town Viand coffee shops, Ellens Stardust Coffee shop (midtown) Well, that's some places to start and you can always look through Zagats to find something in the area in which you are staying.
