It's a cute idea, but I'd think long and hard about putting actual used boots in the middle of a table where you're serving food. It really might gross some guests out, no matter how cute it is.
I'd definitely consider alternatives such as using a regular centerpiece accented with miniature boots, or getting miniature boot candles for the table.

You could also use bandanas or western looking enamelware pots

If you only lived in Texas! Anyway, try craft shops and consignment shops. You may get lucky at the consignment shops and find a few good pair. Afterward don't forget to "pass the boot". It's a Texas thing where the guys take some boots around and the guest fill them with money for the honeymoon!

When it comes to Country themed weddings, finding a boot to use when it comes to the center piece try looking at a local thrift shop if Good Will doesnt have them. If you have something in your local area called Free Cycle that can sometimes help you find something free and normally in good condition.
Good Luck

This may sound crazy, but put an add in the paper "Wanted Old Boots". Most of the time it's free for just acouple of lines, but make sure that you put a time that you would perfer them to call or you will get phone calls at 2 a.m.!

If you do not have too many tables consider buying childrens cowboy boots. You could probaly find inexpensive ones at a discount store such as walmart. If they are new you do not have to worry about putting dirty boots on areas food will be served. By the way, LOVE the idea!

Freecycle.org
Garage Sales
Second-Hand Stores (I know you said you tried, but as they sell things only as they come in you should check back repeatedly as you go)
You could also go with "boot vases" rather than real boots... There are a couple places online I believe that sell these. Just search by "western themed wedding".... you might be surprised what you will come up with.

Call any local place that has horses. I am sure they will know someone who has an old pair of boots that you could have.

You should be able to get glass boot mugs - I've seen them, but don't know where to tell you to look - just give you the idea. They are about six or eight inches high.

Interesting centerpiece. I would suggest you opt out of using actual boots and look for something less used. You can still look for the worn out look if you'd like, but please steer clear of anything that anyone has previously stuck their foot into.
Sorry, but I wouldnt like to see this on my table while I'm eating: http://www.splatcat.com/family/photos/awed2-9.jpg
Perhaps something like this:
