Smoke generators in the tailpipe (or mounted close to it). Just feed in a different mix for different color.

Remember Rambo: First Blood Part II? You can clearly see the smoke generator in the chopper cabin when he made it back to that "Thailand base".

Easy as pie. Inject colors into the exhaust. Turn of injection to make the exhaust invisible.
