You're probably allergic to dust mites.

I get the same thing most mornings. It was so bad that I went to my doctor and they ran a blood/urine test. Turns out I'm allergic to dust mites. So he gave me a prescription for Allegra which works really well. My girlfriend has Cingulair and Flonase which I occasionally use for really bad mornings.

I'd go see a doctor or go to the Student Health Center if you are a student. They should be able to suggest something to help.

But if you are uninsured and don't want to be buying prescriptions all the time, I'd recommend buying an air purifier (they work great). And if you are a smoker, quit. When I quit (for a few months) my allergies got alot better.
