There are a few good ones...

http://www.weddingsolutions.com/index.cfm?fuseaction=brideRegistry&fuseaction.brideRegistry=option&fuseaction.prevbride=option
http://www.thehoneymoon.com/
Those are the 3 I know a little about...
The Honeyfund site is free (100%) because they never actually touch your money.
Wedding Solutions and The Honeymoon have both been in business for a reasonable amount of time with no complaints (that I know of as of yet) which is a good sign.
ALWAYS check with the BBB in the area the business is based from if possible. You dont want to get mixed up with a "fly by night" outfit that will close up and take your guests money (and your dream honeymoon) with them.

This is a great honeymoon registry. It's free! You can post pictures, send out e-vites for showers, tell all your friends and family how your plans are going, etc. And best of all you can book your travel and register for all the expenses including dinners, excursions, gambling, drinks, etc!!!

Click on book travel now, go to the extras tab and click on honeymoon registry.
Congratulations!!!!

Honeyfund.com is far the best and here is why.
Most other web sites actually make you book the trip through them and if you don't meet the minimum cost, they keep as much as 9% of the money you have received.
Some other don't keep any money, but still, you need to book through their agents and they are never cheap.
Honeyfund actually just serves as a catalyst between you and the guests. Guests send money (either through Pay-pal or via checks or cash) directly to you and then you book whatever you want, whenever you want. You can even spend some money on something other than the honeymoon.
i used it for my recent wedding and loved it.

I think if you go to expedia.com or hotels.com or something like that you will find great packages and at way cheaper prices than if you look for a specifically honeymoon site.
