i am running at a pace of 4.0 for 3 miles. thats about 45 minutes.

when should i cap this off? how can i progress? i thought about seeing if i can go for one whole hour.

after that, how to i make some progress? i am 5'3 and cant go too fast.

I walk at that pace on the treadmill...when I run (I'm not a runner, but sometimes I'll alternate between running and walking on the treadmill) I kick it up to at least 5.8 mph and even then it doesn't seem very fast. You should definitely either increase the pace or the incline. Switch it up some.

I'm 5'6, not much taller than you (and a natural born klutz...it's really not even safe for me to be on the treadmill).

You need to monitor your heart rate. Overtime your body will condition to the activity. So perhaps today your heart rate hits 150 at 4.0. But a month from today your heart rate will only reach , say, 140 at 4.0, so you are going to have to increase the intensity to get to that higher heart rate , which in turn will stimulate your metabolism and cardiovascular system further.
