Booking through the airline's website is the best option actually. I always find the best fares that way (and I fly close to 100 times a year). Some airlines guarantee that you'll find the cheapest flights on their website - I know American Airlines does this. I always check sites like expedia.com or orbitz.com to see which airlines have the cheapest fares, and then go to that airline's website to book the flight. I always get the same price - if not cheaper - and plus those sites all charge a "booking fee" of at least $5 so it's actually more. Also - many "low-fare" airlines like JetBlue or Southwest ONLY have their fares on their own websites, so you could always check them. However, I have found that it's usually not cheaper on those airlines.

Other than that - obviously being as flexible as possible about your travel dates and stuff will help. Or travelling during off-peak times as well - going to Florida during the summer is cheaper, going to Europe during the winter is cheaper.

Also - flying from an "alternate airport" sometimes is cheaper but also not always worth it. I live in Boston, and sometimes it's a little bit cheaper to fly from Providence. RI or Manchester, NH. But if it's only $20 cheaper then it's not worth it because I'd pay more than that for a shuttle to one of those airports, plus the inconvenience. So taking those costs and inconvenience into account will help also.

Depends where are you going. But mostly I tend to book early, or look out for promotions. Ryanair is a good budget airline company, and AirAsia too. Else you can try skyscanner.net, which helps you to search the cheapest deal online.
