Take the AirTrain (the Airports On-Site Monorail System) to the Newark Liberty International Airport Train Station. At Newark Liberty International Airport Train Station, take a NJ TRANSIT train to New York Penn Station.
Don't Get off at NEWARK Penn Station.

Take the Olympia Express Bus directly from the airport to Penn Station. It leaves every 20 minutes, 6 am - midnight, and every 30-60 minutes, midnight - 6 am.

You can take either NJ Transit or Amtrak, cost $14 for adults but you don't run the risk of a traffic jam. Trains leave approximately every half hour.
