Well as others have stated, the flavors have had a chance to fuse, any herbs that you added have also released their oils and made the soup more aromatic. Smell is tied in with taste so.....
You have also given your brain a chance to anticipate the taste...which makes the prize all that much better.
A good example is cold pizza the morning after dinner.....yumm
Wedding soup....oh my....shall we go on?

Stuff like that always is better the next day! It's because the flavors have a chance to marry, or intensify and compliment each other. I find tomato-based products always taste better after being refrigerated, or even frozen and thawed again later.

When you reheat it the second time you drive off more water and the flavors (solids) become more concentrated and they taste stronger (better usually).

I believe that it is because the soup has had time to sit and marinate in it's juices. Also when you heat things up, the atoms start moving faster, thus enhancing taste.

Yes, cool foods before freezing to cut down on the possibility of freezer burn. Water has such large ice crystals it tares the food. No, don't heat it in the zip lock. The heat of the soup will melt the bag. You can, if you want, defrost the soup first before heating.

My mothers theory is that the ingredients have time to meld together and blend properly and that takes time, but soup, and lasagna also taste better as leftovers.

When I cook something, I don't feel like eating it after smelling it all the time it was cooking. But it tastes great the next day after my nose has cleared.
