Are you talking about the IS250? If so, I'd go with the Lincoln. Awesome car, great reliability, and great value. IS250 is all about performance.

The Lincoln looks to be a solid effort from Ford. Lincolns traditionally have some very serious flaws though. Reliability is likely to be sub par, and depreciation will probably be very high (compare what your Highlander is worth to what a similar Trailblazer that costs just as much is worth now - Also look at a Lincoln LS vs a Lexus IS300). The Lincoln also has an all new motor that may or may not have reliability issues.

Lexus has an excellent reputation. They are reliable, and hold their values well. It should getter better mileage, and eventhough it gives up 50+ hp, it is nearly as quick.

As far as repair bills go, the Lexus should be less overall because it will spend a lot less time in the shop. Any part that is shared with Toyota will be reasonable enough. As the Lincoln dips heavily into the Ford parts bin, the parts at least will be cheaper.

In this price range, I would also look at the Acura TL (might well be my personal choice) and the Infiniti G35 (likely $35000+ though). Short of your living in an area that has bad weather, you can make do without AWD. Especially since none of the cars have any real ground clearance anyway. Modern cars almost all have traction control. And the Acura is also FWD, so that will help with traction.

I would choose the Lincoln, because it is a nice car and it looks good, not like the 250 who looks like a rebadged Toyota. The Lexus is reliable and the Lincoln has still to probe it, but it seems to be doing good and being very reliable.
