Let's say a child has a paternity test done to see if their dad is their dad. Is it possible for the test to say that the dad (man 1) is the father, when in fact man 1's son is actually the child's dad?

So basically is a father and son's DNA so close it can be confused?

Um, that's a weird question. I've never heard of a father and son's dna being confused. Twins, yes, but father and son??

no. It could tell that it is relatated, but it would not say they are when they are not. That is because the son also has his mothers dna. their dna is not identical. The only dna that could be confused is identical twins, other than that no 2 people have the same dna.
