There have been some interesting studies on "moral sense" comparing say atheists vs. believers, and guess what? There is NO difference. (Google Marc Hauser of Harvard University if you want to read the studies. There is an interview with him in the March 3 edition of NewScientist magazine, titled "How We Tell Right from Wrong)
What the studies show, is that we do have an innate moral sense, and that believers first decide on their own, then look for biblical support to justify it. It was once Bible supported morality to keep slaves, and subjugate women. Society evolved, and now we consider that immoral...of course, it's still in the Bible, but they ignore those parts now.
Richard Dawkins has a really good chapter on the evolution of morality in The God Delusion.
There is also a lot of intriguing evidence of a moral sense in some of the more advanced animals like primates and dolphins.

I can't tell you how other religious people choose what is right or wrong, I can only tell you what I do.
Those who have received Jesus as their Lord and Savior are given the gift of the Holy Spirit, who helps them to understand the Bible und who also gives them guidance in every-day decisions.
When I have to make a decision, I ask God to show me what I should do. He loves me and wants what is best for my life and is willing to give me the wisdom I need. If a thought comes to my mind and it does not agree with what I know from the Bible as right, I reject that idea. If the idea however does not go against God's moral principles, I accept it as His guidance for me.
If it is a bigger decision, I usually ask my husband for His advice, we pray together and ask for God's guidance and then discuss all the possibilities and chose the best solution we can see.

you could bypass on and on even even though it does not replace the data. The Jews are God's chosen human beings. God does exist. Jesus is the Messiah. I have no worry that i'm incorrect. I even have studied the Bible for twenty-four years and my faith is enhanced right this moment than it became as quickly as I first examine Genesis a million. Rom 10:17 So then faith cometh by using listening to, and listening to by using the notice of God. As I even have studied, I even have stepped forward an information and my faith has been bolstered.

Do you have a particular scenario in mind? If it is clearly laid out in scripture, I will just follow the Bible. Is it something to do with science? I look at the facts, math, and political underpinnings involved. If I am not sure, I just ask God for wisdom, and He never fails to give me direction. Most times He wants to see how I deal with it. Like letting my son venture on his own here and there, God wants to see how I apply the wisdom He has already imparted to me.

The same way we all do: by how we were raised. Whether this involved religious brainwashing or common decency, we have our own right/wrong compass. Of course, some religious people can do anything they want and just ask for forgiveness later. Scary huh?

Here is how I choosed the my faith and learned how to make disicions using the holy ghost.
I looked how Jesus had organized his church in the primitive time. I studied the bible If there was a true church of God it would most likly be setup like his one of old.
In the bible it says he who lacks knowledge ask and it shall be givin.
I prayed and asked God how to make the right decisions and that I wanted to find the true church after checking out the catholic, mormon and methodist church. I ended up feeling strongly about the lds or mormon church.
Since I joined the LDS church I have felt the spirit of God more than I have in any other. This is a undenieable feeling. Testimony is personal and takes faith to find. Check out this webpage it might help you on your path as it helped me

Religious people check with their religion. Muslims ask their Imam or maybe look ito the Quran. Catholics ask a priest or cardinal or see what the Pope says about it or check the Catholic Catechism. Christians see what the bible says.

Two best ways are through prayer and the reading of the Bible. As you grow closer to God you get more of an understanding of His will.

Discernment should be easy... if it really causes harm and suffering then obviously one should refrain from doing the act. That is, harm and suffering as it's really defined, not every little perceived "harm" to ego and such... ego is a huge part of perception and discernment.

For me - I throw all my decisions on one side of the scale. On the other side - I put "Scripture, Tradition and Reason"
It's really quite simple.
