Every religion recognizes marriage, so Congress is not favoring any one particular religion over another. The First Amendment does not require the government to be atheist -- it simply requires the government to be fair to all beliefs.
Marriage serves the purpose of propagation of the human species. Without marriages, then who would be responsible for raising emotionally healthy kids?

Marriage was not created by religion in any way at all. Marriage is a near universal human construct that often times uses religion as the authority to exploit to show its legitimacy. In some cultures the society just recognizes without the pretense of some religious meaning.
The government recognizing marriage at all is strictly a property issue in the form of a contract. Inheritance in case of death, income tax, spousal work benefits, et cetera. As such, I don't feel that the government should do anything besides allow any two people who wish to enter such a contract to enter this contract.

There are tons of practical reasons. Two for starters and you'll be able to think of dozens more.
If there is no marriage, you won't be able to put your non-existent spouse on your health insurance. You're not going to be given free rein by any company to add whomever you wish willy-nilly.
Social Security isn't going to pay anybody out of your account, if you die, without a legal reason to do so.
