It depends on the type of compliment but as a general rule I'd say yes. They're saying something nice about you, so at the very least you want to acknowledge that.

Dude, how long are you expecting to extend this chain of emails? You are not expected to respond to a thank-you from your original thank-you note, whether it was on paper or electronic.
Otherwise that's all that brides would spend their first year of marriage doing! :o)

This doesn't mean that you can;t strike up a conversation or relationship with your respondents. Just don't rehash the old subject.
