"How troublesome" could be "komatta," but I think if you were just saying "how troublesome" that would sound a little funny. "mendou na" is an adjective that could work, but again depends on the way you're using it. However, personally I would say, "taihen da yo, ne" or something along those lines. It's hard to explain exactly what "taihen" means, but we use it ALOT that way.

"I guess so," could be said, "sou mitai da ne."

Both of these are casual. If you want to make them more formal you can change the "da" to "desu." Hope this helps. :)
