Yes this an awkward situation to be in. Even though you have both split up, your ex is still friends with ur flatmate so you would probably always have to see her again, but her practically moving in is a bit of a bummer, especially as you have said you still have feelings for her. Could you not speak to your flatmate and explain how u r feeling. It's hard to move on when you are living in the same flat as ur ex. Imagine if u meet someone else and want to bring her back to ur flat - very awkward. You really need to speak to ur flatmate and ask her how she would feel if the shoe was on the other foot and she had to see her ex every day. Good luck if this doesn't work maybe you should start looking for somewhere else to live but only as a last resort if you cannot take seeing ur ex all the time.

Have you tried telling your flatmate how you feel? Obviously you shouldn't tell your flatmate to stop being friends with her, but you live there too and your flatmate should respect that.
Alternatively, if you think you could, talk to your ex and let her know how uncomfortable you feel when she is around because you're not quite over her; she might appreciate the honesty.

That's a tough situation. You don't say why you broke up, or who initiated the breakup. This is important, because my suggested course of action is predicated on the notion of possibly getting back together.
If getting back together is an impossibility, yet you still have feelings for her, you need to find yourself another flat. You will never get over your feelings for her if you keep seeing her all the time.
If you still have feelings for her, see about getting back together. I mean, shoot, you see her all the time anyway.

Is she contributing rent money?
You should tell your flatmate how you feel about the situation. Maybe they can go hangout somewhere else - like your ex' place.

Go through the local papers with her or go on gumtree to go through local ads for flats, try and help her resolve her current living situation.
Failing that don't be so available, go out often she will soon get the hint
