my shihtzu pup of about 9 weeks recently had feces that had "saliva like" fluid around the feces, some blood traces and was cringing in pain for brief moments. I brought her to the vet and they found mite and protozoa in the feces. Even the vet found this strange because mite are usually found in the skin not in the stool. Anybody know more of this phenomenon?

i feel the vet should have known something more about that.
These happen to be grain mites, contaminants of stored food. Skin dwelling mites may also be found in the feces if the dog is infested and has been biting at the irritated skin.
Now for the Protozoa :
Protozoa are microscopic, single-cell parasites that live in water, soil, and the feces of infected animals and invade canine digestive systems and blood streams. this can cause mild to severe diarrhea if untreated can be fatal. I think you may need to find another vet if this one doesn't know to much about this. Hope your dog is alright.
