I'm using Diskeeper v10. I used the frag sheild setting to extend the MFT. And now my system files in C:\ drive (shown in green color in diskeeper) are scattered all over the drive.
I tried so many times to defrag this using the boot time defragment option. But the system files remain same as before (scattered all over). Now this has lead to increase my boot up time to more than 5 mins.. Its really annoying & I want to know how to fix this.

(p.s - Im using AMD athlon 2800+ , 1GB RAM , Win XP pro SP2 )

get rid of the program you are useing. use the system defrager and it should put them back in order as they should. it will take alot of time to do this. really sound like it messed your system up big time.

first of all any program that loads and runs at boot up is going to slow your computer up,

never never have a program boot and run on start up, it is the same with using an anti virus software, it checks everything before it boot up

so the thing to do is go into diskkeeper help or tools and turn off the boot time defrag option
