I'd recommend precooking the onions and bell peppers (I like to add mushrooms and spinach too).
That way the veggies flavors combine and you cook out the "raw" flavor you sometime get with raw produce.
If you add chopped tomatoes, I'd recommend adding that at the end before you fold over the omelet.

Three Egg Omelet
INGREDIENTS
6 eggs, lightly beaten
1-1/2 slices cooked ham, chopped
1-1/2 slices cooked turkey meat, chopped
1-1/2 green onions, sliced
1/2 tomato, diced
1/2 sprig fresh parsley, chopped
1/4 medium green bell pepper, diced
1/2 (8 ounce) package shredded Cheddar cheese
DIRECTIONS
Coat the bottom of a large, lightly greased skillet with three eggs, and cook over medium heat until firm. Top with 1/4 each of the ham, turkey, green onions, tomato, parsley, green bell pepper and Cheddar cheese. Fold egg in half over fillings, and serve warm. Repeat with remaining ingredients

i like to salte the onion and the bell pepper in a pan and in my omelet i usually put some parsley and garlic chopped in the egg mixer, then i add the veggie Parmesan just a little some capers and the tomatoes at the end almost, then i put some cheeses in one half fold like a pocket and serve
