It is more like, "why thank you!" The why is more of a way of expressing surprise I think.

Like the others said it is to indicate surprise but i also think it may have derived from older speech, and may be to resemble humility. Just a hunch.

Maybe they are unsure of why you said whatever it was you said. They don't know whether to take it as a compliment or not. Perhaps it is the tone of voice you use or the context of the comment you gave.
Or maybe they feel you are just being "smart" with them.

I think we got this etiquette from the british..i dont know. But its just common jesture. Sounds stupid though youre right.

used in that context its another meaning to the word "why" as apposed from the other meaning :::::: it also is used to express mild surprise,approval,disapproval or impatience (strange language English ?? )

It's not "why? thank you", it's "why thank you".

It's like saying "well I never!"

It's meant to indicate surprise.
