I guess you are going to the touristic area...

OLD SAN JUAN
1. El Jibarito - not expensive, loved by locals, located in Sol street, puertorrican cuisine
2. Amadeus - San Sebastian street, kind of expensive, but great gourmet puerorrican cuisine, love their garlic shrimps and their dumpligs with guava sauce!

3. Aquaviva - Fortaleza street, expensive seafood, but very, very good! It is worth it!

4. Dragonfly - same owners as Aquaviva, a bit less expensive than Aquaviva, latin/asian cuisine, Fortaleza street

CONDADO
1. Latin Star - 24 hr rest, Ashford Ave, puertorrican cuisine, not expensive.
2. Buenos Aires - argentinian cuisine, mid priced
3. El Gaucho - hamburgers on Ashford street, very cassual, open place, good and great price hamburgers
4. Wasabi Sushi Bar - sushi... of course!, a bit expensive

ISLA VERDE
1. El Metropol - cuban cuisine, next to the airport, not expensive, not cheap
2. Ruth Chris Steak House - at the Intercontinental Hotel
3. The Palm Steakhouse - at El San Juan Hotel

METRO AREA
1. Auroritas - best mexican cuisine in town

OCEAN PARK
1. Kasalta - bakery/deli, very nice and exquisite bakery where PR governors go to for breakfast the day of elections....
I think I gave you plenty of great options already. They are all great, trust me! I used to work for the PR Tourism company and worked in Old San Juan for a very long time. Ah! and I love to eat out!

ENJOY YOUR TRIP!

scorpionippity's suggestions are all good; I would add Parrot Club in Fortaleza St in Old San Juan (right across Aguaviva and Dragonfly) and La Bombonera in San Francisco St for inexpensive breakfast in a century-old restaurant. If you go there try the buttered warm "Mallorcas" (a sweet bread)... Enjoy your visit!
