Its possible you have allergies or simply getting dust in your nose. When we get any foreign substance in our system, esp. in the nose and lungs, the body's natural defense/immune system automatically produces mucous as a way of trapping and flushing out invators. (inflammatory response). This may be why you get phlegm. You may also be sweating a lot and thus dehydrating which makes phlegm thick. Try limiting caffeine or increasing water esp about 1/2 hour b/4 you run. If possible, check with your doc about allergy meds. Over the counter ones work great for temp. use. Could you have asthma? (also as a result of allergy). remember, allergies can develop over time even if you didn't have them before.
