Jesus was born in the stable in Bethlehem. Herod killed the babies from infant to two years old. Right before this, Joseph moved the family to Eygpt.
"A special divine revelation in the form of a warning was given to the wise men and to Joseph in the form of a dream. Thus instructed, the wise men did not return to Herod, and Joseph and Mary fled with the baby into Eygpt. There was a large Jewish population in Egypt at that time, especially in and around the city of Alexandria. The holy family would have been inconspicuous during their stay and would have been welcomed by members of their own race." Bible study in the King James Version.

The above is the verse that you ask about word for word, if you read the text before hand you will see that Jesus was in fact born in Bethlehem, Herod is the one who dies in this story

Joseph took his family and fled to Egypt when Herod gave his order to kill the male children. He returned out of Egypt with his Son Jesus after Herod died.

It quotes the Old Testament. First it applied to God's deliverance of Israel from Egypt. Second it applied to Jesus who as a baby was temporary with his family in Egypt while Herod was searching to kill him. When Jesus returned from Egypt, his family resided in Nazareth. Jesus however was born in Bethlehem the town of his well known forefather, King David.

It has a double meaning.
1 - regarding to Jesus. Jesus was born in Bethlehem, but as a, probably around 2, child, God told Joseph to take the child to Egypt when Herod was killing all the babies. He then later, after Herod died, told Joseph to go back, hence "Out of Egypt I called my son"
2 - regarding Israel. God says to Moses to take his brethren (people) out of Egypt to the promised land (which is Israel). God refers to Israelites as "his son" or "son of God" in the Old Testament.

I guess you have not read ch 1 and following altogether? Jesus was born in Bethlehem, the wiseman come and ask where is the new king, Herod is upset, like any other king would be, he asked the teachers of the law where is the Christ to be born, they tell him, Bethlehem, so, he orders all males of a certain age to be killed, in a dream Joseph is warned and they flee to Egypt, that is why it says out of Egypt, it does not say He will be born there is says out of there He will come

Jesus was Born in Bethlehem, And Jesus's Parents took Him to Egypt to escape from Herod so that Jesus would not be killed.
You can't just go by one verse.
You need to read the entire chapter.

Read the preceding verses for your answer. Starting in v 12 in short says that Joseph (earthly, temporal father of Jesus....Mary's husband) was told to flee to Egypt because King Herod was out to kill Jesus. Fleeing to another area-Egypt, put Jesus out of King Herod's reach thus saving Jesus from death at that time.
