Probably because we don't understand anything that doesn't drool all over us and call us master. And what we don't understand we are afraid of. Or it could be because of all those people who put their hand out just to pet the cat and got scratched all the way up their arm. I leave it to you to decide which is the best answer.

Probably because cats have that mysterious side to them. That's why they seem to be associated with evil or witchcraft, etc. especially in movies/books. It is strange, since cats are not the bad guys- in reality they mostly just mind their own business.

I think it's because people are scared of cats because they seem to possess great intelligence and have wise eyes. Because we can't possibly understand what they are thinking because they can't speak, we assume they have an ulterior motive. Dogs on the other hand, are percieved as noble for their loyalty and unflappable good nature. Cats have nothing to redeem them in this way.

Nah, there are plenty of people that are afraid of cats. They used to make movies about Rottweillers being evil, devil dogs with red eyes!
