First - there are some naturally occuring compounds in soil such as Arsenic, Barium, Lead, and other metals.

So, some soil pollution is caused by the earth itself. Regardless of how it gets there, it can still be in toxic concentrations to humans.

Other chemicals are introduced to soils by spills, leaks or other actions.
