For instance, even when right-clicking and choosing 'open in new window', I have to hold control. Even though I've set certain sites to 'always allow pop-ups' I have to hold control to get things to open on those sites too. Yet on my home page, there is an advertising pop-up that manages to get through without fail!

I dont know it works fine for me when I set some sites to always allow pop ups. I dont know I have to think about this more

Why are you blaming Windows for this? Popups are a product of the internet, not your operating system. Get a popup blocker like google, and turn on the popup blocker in Internet Explorer. Or get some other operating system and a different web browser. Then you won't have anything to complain about!
