I know that fluctuation will eliminate if using flywheel but is there a tendency that a big flywheel can be a big load for the engine when it's slow down?

You can always use a clutch to disengage the flywheel from the engine. It will be a big load to brake, but usually you just let them run themselves down while engaged to the generator and disengaged from the engine, turbine, etc... it lessens the stress on your driveshaft in a generator application.
