Europe wasn't that far removed from the Inquisition that started torturing Jews and Muslims in Spain, but spread to other countries and other religions.
When the founding fathers wrote the constitution, this was firmly in their minds. While they believed in God, each had his own idea on the best way to do it, and they knew the best way to protect their personal beliefs was to protect the beliefs of the men to their left and right. Thus the freedom to worship God as your heart tells you. It was never meant to be a freedom from religion, but a freedom to worship.

I'm not sure about the rest of the world but I have a clue about America. Many religious groups arrived in America seeking religious freedom b/c their religion was being persecuted in their country. That, combined with England's strict rule on religion, cause our Founding Fathers to incorporate freedom of religion in the constitution.
