There are 3 posts for the amp power - 12V, REM (remote) and Ground. Can I bypass the remote or somehow trick the amp to think it's on? Once it's on, can I turn it off? Would it work to put an in-line switch on the power cable? I don't want to use my car-sterio at all - it doesn't even work.

All you have to do is give the REM (remote) 12 volts when you want it on and nothing when you want it off.

Simple as that.

Put a switch in line of the REM wire, whatever you run to it, just dont forget to turn it off.

am i right in saying you want to hook an mp3 player directly to the amp??
if so, the best way to do it is to by a headphone jack to male rca adaptor lead, and plug this into your imputs. the remote wire is a switching point in the amp its self, you should have a constant ground, and a constant 12v (battery), you need to wire the remote wire to something in your accesories circut, something like a ciggerette lighter power supply or the like. this means that your amp will only turn on when you turn on your car.
alternatively, you could run a constant 12v wire to remote, and put an inline fuse and switch in to it, that way you can manually turn the amp on or off with that switch, regardless of wether your keyes are in the ignition or not.
if you need more help just say the word. i can even knock up a quick wiring diagram to illustrate your options.

Run a fused (1 amp) wire from the ACC in the ignition to a switch, then from the switch to the REM connection on the amp.

This allows full control and you never have to worry about forgetting to turn off the amp.

just get a power source that matches the power out of the remote wire, maybe a battery on a wire. Or you could buy a head unit.
