I am an asian working here in europe on a work visa and we plan to have a civil marriage. However, we do not intend to file it yet in our home country. That is, not until our church wedding. I have a US petition in my home country. My question is, will the marriage, which was not filed in my home country, affect my US petition?

Shouldn't be a problem, even if registered in Europe and not in your home country.

If you plan on immigrating directly from Europe though, you should notify the appropriate government entitity (USCIS or Department of State), so your file will be transferred to proper consulate.
